I wish there was just a simple button to unroot plants, move dirt around to replace it from stone, and get rid of these pebbles that are spread around. The falling down rocks will replace the aquifier blocks and turn them into normal blocks which you can then dig through. Unfortunately this only works with natural soil, not constructed walls.
